A team of scientists funded by Giovanni used the DNA of the mystical Pokémon Mew, the ancestor of all Pokémon on Earth, found in a dense jungle, to create the strongest Pokémon in the world: Mewtwo. They plan to abuse its psychic abilities for the dark machinations of Team Rocket and seize world domination. But the initially successful experiment fails because Mewtwo does not want to be controlled and uses its enormous powers to destroy the laboratory and escapes. In the end, even Giovanni can’t control it for long, and Mewtwo goes its own way from then on.

Mewtwo is looking for a purpose in his life and plans to use his newfound freedom to clone other Pokémon and no longer be alone. He poses as a trainer and lures Ash Ketchum and a group of other Pokémon trainers to his base, as he wants to fight with the strongest Pokémon trainers and use their Pokémon as cloning material. No one seems to be a match for his fighting prowess in the process. Can Ash and the original Mew stop him anyway?

Eine Mannschaft von Wissenschaftlern, die von Giovanni finanziert werden, benutzen die im dichten Dschungel gefundene DNA des mystischen Pokémons Mew, dem Urahnen aller Pokémon auf der Erde, um das stärkste Pokémon der Welt zu erschaffen: Mewtu. Sie planen, seine Psycho-Fähigkeiten für die dunklen Machenschaften von Team Rocket zu missbrauchen und die Weltherrschaft an sich zu reißen. Doch das anfänglich erfolgreiche Experiment scheitert daran, dass Mewtu sich nicht kontrollieren lassen will und mithilfe seiner enormen Kräfte das Labor zerstört und entkommt. Selbst Giovanni kann es letzten Endes nicht lange kontrollieren und Mewtu geht fortan seinen eigenen Weg.

Mewtu sucht einen Sinn in seinem Leben und plant, seine neu gewonnene Freiheit zu nutzen, um andere Pokémon zu klonen und nicht mehr allein zu sein. Er gibt sich selbst als Trainer aus und lockt Ash Ketchum und eine Gruppe anderer Pokémon-Trainer in seine Basis, da er mit den stärksten Pokémon-Trainern kämpfen möchte und ihre Pokémon als Klonmaterial nutzen will. Seiner Kampfkraft scheint dabei niemand gewachsen zu sein. Können Ash und das originale Mew ihn dennoch stoppen?
